Default Further TSB 54 frustration

I just talked to my service department in regards to the rattling noise I've had since they replaced the clutch. After having it for almost a week now, they have determined that all the transmission bearings are bad and were loose, so they are replacing them all. Can someone explain to me what this means, and if it was likely caused by not putting the transmission back together properly. Is there potential that these bad bearings did some damage in the state they were in. The service guy said it shouldn't be driven in the state it is in, as they could have tore up the transmission. It makes me wonder if some damage has been done already, since I drove for 2 months since they replaced the clutch.
