Top closed or covered if it's going to be there for long. Otherwise you have to dust your interior much more freqently.

^This. I put my top up when my cars in the garage, but my garage is really dirty. If the garage was clean enough I dont think it would really matter.

"Roof" = HT? No opinion

"Roof" = soft top? Mine's a DD and I figure the top has only a finite number of cycles in it. So, top down in garage, top down driving to and from work, only top up when parked at work. One cycle per day.

Decently clean garage, btw, no problems. But I did once have a mouse get into my basement once, 1/2-way through an interior rebuild on the Tiger and the little #&$*%& ate a hole in one of my new LEATHER seat covers before I could install it! Right after that my workshop looked like one of those grade-school-film explanations of how chain reactions work -- traps everywhere. So, if you have critters getting into your garage...

During the summer, and during the rare times when my garage is cleaned out enough to bring my car in, I usually leave the top down over night. It's a good feeling when I walk into my garage and see my car with the top down already.

does this put lines on your top if you leave it down in the position for a long time?, I just had my top replaced last month, and notice it will make a line or crease in the back by leaving it down too long

My top is up only to wash the car, I check radar before choosing which car to take. If it is going to rain I take the 4 door, if may not or won't rain I take the s2000.

My top is 5 years old now and no lines that I can tell.
