Has anyone cleared out the 3rd brake light? If so..how??

No offense but that would look really weird... type of mod you'd do to a Civic, not an S2000.
Clear corners for the headlamps, yeah that looks fine... but clearing the 3rd brake light? I question that.

On a GPW it might look decent, but I would have to make up my mind in person on any of the other colors. I think it would look tacky on blue or yellow, might look OK on black or silver, don't know about red.

The only replacement I would make on the third brake light is if someone made a brake light that looked like the tail lights, and went well with the entire back end of the car.
You could probably fashion a nice, subtle aero piece that attaches in place of the third brake light (with some LED lights cleverly integrated in it). Possibly have it painted to match the body color? That might look cool depending on how it's done.
EDIT: Now if someone makes such a piece, remember who came up with the idea, and give me a discount!

I'm actually working on an idea to apply vinyl tape over the top portion of the 3rd light, giving it some continuity with the trunk.
The challenge is correct color matching of tape to car, and the precision cutting of the tape.
