Sadley i left my moonroof open in my Prelude and it rained. I removed the carpet and there was water pooled below. Take it out and look for any standing water. Thats whats going to keep your car funky. Shampoo the shit out of it as well...

the car dosent smell funky per say, but definatly smells like my boat (just very humid). The car will be at my mechanic for the next few weeks having some work done to it. In the mean time, I will remove my seats and have them de-humidified. Maby I can get my mechanic to leave a de-humidifier inside the car while he is working on it to get any mositure stuck in there out.

Wow, how much water got into the car? The ideas above are great if you had the top down in the rain, but you just had the windows down a few inches. From the post it sounds like something that you could dry out on a Saturday afternoon with the top down.
Either way, though don't wait. Mold definately cuts into resale value.

Remove seats, remove carpet, Clean them both out with water and some form of cleaner. Let both air out for a couple of days, otherwise, you will get a moldy smell in your car that will not come out. Do it, Do it soon!!

In other cars I've read about. They don't actually remove the carpet, they pull the sills and trim off then stick something under the carpet to hold it up (like a tent) then use fans to blow into the car under the carpet on both sides.
