06 Problems
Dashboard Bubbling
Misalligned rear bumper (barely)
Ignition thinking key is still in it.
DBW lag (I don't notice this at all)
I have a little bit of the bubbling but its hardly noticeable.
I have the ignition problem, but it hasn't happened for about 3 months.
Most of the "Problems" are mere annoyances IMO.
In any case, don't be dumb. There's no reason to trade your perfectly good S for one that's only plus, is that it's newer.

i differ in opinion. If you can do it for not too much extra then go for it. People are quick to point out the supposed "faults" and overlook the postives:
- VSA: I'd have paid an extra $2000 alone to have this. I'm not a stupid driver, I'm not incompetent, and I'm extremely careful in poor weather conditions, but ... "shit happens". We all mess up, and there as already been one occasion in my 3 months of ownership where I've found VSA to be very handy. Not to mention that I rest easier knowing that other, possibly "RWD inexperienced" friends and members of my family will be relatively safe in it, should they need to drive my vehicle in emergencies and what not. ANd as always, if you don't like/want VSA, such as when at the autox - turn it off.
- Seats: Seat wear on the bolsters is not as evident.
- Passenger airbag auto deactivate. Got any kids under 12? You will definetely appreciate this.
- Maintenance Minder: its useful, but I must admit, it not a deal breaker. Just something to sweeten the deal even more.
- Its newer Plan and simple it will get your more money come resale time, over your 05. That doesn't entirely cover for the initial cost up front, but should be taken into account
- Color choice. For me Laguna Blue Pearl was a bonus. And so i got it.
- Extended powertrain warranty. Bumped from 3/36 to 5/60.
As far as the "problems" with 06's go, the only issue we've seen here on the boards has been that some of the 06 owners have had their dashboard bubble. This is not a major issue since it A. doesn't affect the drivability of the car and B. will be replaced under warranty for free.
DBW lag is evident to some. I found the DBW system tricky to deal with when the car was new since I was used to good ole cable. But now I've adjusted to it (and it to me maybe?) and have no problems. Many other owners will corroborate this.

I owned an 00' for 4 years then an 04' and now an 06'. The 06' is the best one I have owned.The stability control works like a charm and is very unobtrusive. I would not have bought another s2000 if they had not "finally" added this wonderfull safety feature.My car dynoed 217 stock on a dyno jet . Other features are weight sensitive passenger air bag shut off and variable distance sensitivity air bag intensity control.Honda has the good habit of refining their designs.I have had my car since Feb.06' and have not had one problem.My car burns zero oil and I drive it to the limit constantly( my previous ride was a C6 corvette). My last fillup netted me 22mpg with constant redlining and h/t downshifts.The ride and handling are smoother and more resonsive IMOP.

So, 06 isn't flawed or anything. I haven't driven an 06 myself, and cannot comment on the spongy brake and DBW issues that some have claimed.
Nevertheless, I wouldn't trade my 05 for an 06. The amount to lose is a little too much in my opinion, especially when your car is in fine shape. Why fix something that's not broken? If you are considering a new vehicle, then that's a whole different story.

I guess do what you want, but it is going to cost you a lot. I would just keep your 05 and not worry about it. I guess I would say that though since I prefer the 04 and 05 to the 06 and 07. Do what you want and dont look back though.
