N/A Setup?

You're not goign to get it with that setup, not even close. Let's assume you're making around 205 to the wheels now. The throttle body and intake won't really do anything, but let's be nice and say 3 rwhp. Now you're at 208 (maybe). Add the header, and to be nice we'll say it gives you 5 hp top end - 213. The exhaust will maybe give you 4 hp, so now you're at 217. Even with tuning, you're only going to get to 223 or 224, and that's with me giving the HIGH END estimates on the hp figures with each part. You'll be lucky if you hit 218 IMO.
You'll spend almost or at 3 grand with all of this, and you might still lose to a stock S2000 if you don't shift properly one race or if they've gutted their trunk.
You can go another route, a single 70mm exhaust, your header choice, and a VAFC2 2with tuning and definitely be in the 225 hp range, or get gears and exhaust and definitely be faster.
Or, you could buy a used vortech kit for 3k and get a local club member to help install it for 200 bucks and a 12 pack of beer.
Does this give you any insight? I hope so. I went your route with "major bolt on performance mode" and got the T1R exhaust (which is for sale now!) and J's header and 4.77 gears. Sure, I was as fast as a supercharged S2000 but I spent more money than I should have and finally said "screw it, I'm going turbo" (of which my kit should be arriving from Fed Ex, ANY MINUTE NOW!!!).

First of all-- stay safe in Iraq.
Second of all-- those sound like a good start. As stated above, those mods will give some increase in performance, but not a tremendous amount. That is a lot of money for a little improvement. It's your money, you can spend it as you like. I had made changes like those with my AP1 and finally found a way to get a CT SC.
I think gears would make the car perform better than all of those mods put together, but that's JMO. I also think that a AEM EMS and gears would be even better, but that would just about chew up your budget.

"with I/E and a good vafc tune you can expect(overall gain) 10-15 at the wheels. even more in the midrange up to 20whp around 8-9k, look at a dyno sheet you can see that the s2k pics up power under 5k and over 8k with a typical setup. see sig for further details..."

In my sig you'll see a little graphic of the I want 230rwhp thread. Click that, and start reading.
Basically, for an optimal N/A build, you'll need:
Header, test pipe, and free-flowing exhaust
free flowing intake (K&N filter works nice), or go balls out and get ITB's
AEM EMS, or at the very least a VAFC2.
cams, thinner head gasket, cam gears
lightweight flywheel, 4.77FD gears, lightweight pulleys
and loose as much weight off the car as you can. There's alot more than just this (obviously stroker kits and such), but these are pretty much the basics. Building N/A power is expensive, but fun in it's own unique way.

Well, I can honestly say that you guys are a lot of help. I went from a Ford Focus and FocusFanatics.com to here and I can honestly say that I feel right at home.
With everything being said, I think I am going to take the route that seems to be the most logic at the moment. I guess I am goinng to start researching Vortech vs. Comptech. I'm going to look for the kit with the easiest installation and reliabitlity. My car is a daily driver and If I have a warranty issue im just gonna take it off and hope they don't notice. I really do appreciate all the help. Here in the military they always say "smarter not harder". I'd rather learn the best route the first time. As of now I only have about 4k miles on the car. So it's going to have to last a long time.
