Questions about OEM hardtop alignment, large pics
The latches on the OEM hardtop actually have several aluminum "shims" under them normally (when new). It looks like some or all of the shims have been removed on yours to me. The installation guide mentions them and says that you should remove them to adjust the front height if your top is riding too high....

I am still trying to figure out what shims u were referrring to, are they suppose to be attached to the hardtop or attached to the car? I also notice one more thing, the left front latch is very lose, normally when you trying to latch the front two, it feels like you are pulling the hardtop a lil forward, on the right side..it does..but on the left side..it just goes right in..therefore, when driving it makes alot of noise. is this also related to hardtop sitting too low?

I would have to say that your REAR catchers are not adjusted properly. They are likely a couple milimeters too far BACK which is causing the hardtop to be "pulled" back.
Also, what front strikers do you have? The soft top ones or the hardtop ones.

the noise i am getting is the driver side front latch being loose, when i latch the left front latcher, it just clicked right in, normally you would feel that the hardtop is being pulled forward, but instead it clicks without any type of force..it feels like its not latching on something, normally you would feel that the latch is nice and firm. and today i was driving on the freeway the first time after puting on the hardtop, and it is so noisy.. please help.

Mine sits flush, I agree that it's the rear catchers, but it would be because the catchers are a few mm's too far forward (thus pulling it back when latched) 
the shims are on the front latches that are attached to the HT. but I would first try to adjust the rear catchers and yes, you have to take our the plastic panels to get to them, do you have a helms manual? <-- helps a lot!

no i appericiated the big pics..i saved them on my computer and i could change to whatever size i want.. i am not fullly understand the pics on the manual... hope it will all make sense when i take panels out. thanks for the pages...
The best I could understand it the rear catchers can only adjust for side to side movement after the've been loosened. This adjustment would have to be very slight since the bolts holding the catchers must remain in place.
I think your problem will be adjusting the front latches and latch plates removing or replacing shims as your situation dictates. It will probably involve a little experimentation with the shims until you find a suitable and leakproof adjustment. Good luck
