Questions From My First Month With The
#2: I believe you should have a 1/4 inch slack. But the best way to do it is what SCG-Milan suggests. About 3-4 posts above mine.
#4: The cold air intake is just a minimal gain with a better sound, but also has a higher risk of hydrolocking as another member stated. The OEM is fine, maybe drop in a K&N filter and your all good.
As for the other 2 questions, I don't have any experience with that so I can't really help you. Good luck and enjoy.
*EDIT: SCG-Milan's post is 5 up on mine. You got more replies while I was typing mine up.

Have someone sit in your car and hold the gad pedal all the way down (WITH THE CAR OFF), now look at your throttle body and see if it's possible to push open some more with your hands, if you can't, your throttle cable is fine

that's NOT the way to do it--follow the instructions in the service manual and do it correctly---take your fingers and try to move the cable up and down with no pressure on the gas pedal--if you can move the cable more than 1/4 inch, it's too loose---takes less than 3 minutes to adjust it correctly--loosen the locknut, turn the adjuster nut, retighten the locknut, done-----just like you'd do it on a brake cable on a bicycle

The roof well mat protects the rear window (especially the plastic one) from getting scratched when it lays in the well when the top is down. It's not for storing stuff.

I need to get my hands on a service manual. I'll put it on my list.

Lets think this through logically:
Problem: Is the throttle cable too loose?
Check: Is the throttle body open all the way with the gas pedal all the way down?
If Yes: You are good to go.
If No: Tighten or loosen until it is.
Are you honestly going to tell me you can tell what a 1/4" is by eye-ing it? What if there is *GASP* 5/16ths of play? Do you bust out the wrench and tighten it to make sure it's exactly 1/4"?
