The radio door is very practical. Have you ever driven at night and found the stereo player to be too bright? The radio door can cover it and allow you to focus on the road better.
It also serves as a protection against thief, back in the late 1990's and early 2000's thief were known to steal aftermarket stereo players.
And it just makes the car even more special and exclusive!

The 00 cars had no clock, I'd bet some of the designers didn't even want a stereo in the car. The door hides it from view and makes the interior look more purposeful... sports car.

this is actually a good guess, as the Honda del sol has a radio door as well. My guess would be a little bit of extra security for weather when the top is down and MAYBE one thief

I always thought it was for theft protection. A convertible is much more vulnerable than a tin roof car. To me its Honda's version of the removable faceplate.
Back in the day stereo theft was a real problem. You never knew when you got back to your car if the radio would still be there. A nice, new Alpine stereo head would cost like near $1k, and we're talkin' 90's dollars.
But by the time the S came out, that problem was on the decline, for several reasons. Not to mention there really was never any market for used Honda stereos (though maybe they were thinking about expensive aftermarket radios we might install.)
Now if they would have put the same thought and effort into protecting our seats...
