It seems like my experience was simply a random and hopefully an isolated incident. It seemed odd to me that I had to remove the key completely before the engine would start up again. I'll just have to be extra careful next time and not stall my baby .

The start button will restart the engine even if you don't turn the key off. In fact, the button will engage the starter even with the engine running. Most cars have interlocks that prevent this, but the S2000 doesn't. Honda depends on your intelligence not to destroy the starter motor, a most un-Japanese feature (this being the kind of thing the Germans do).
From machokow's message, it sounds like his car wasn't cranking, so IMO the problem was the immobilizer.
