Shouldn't the S2000 be considered a MR setup?

From looking at the engine position in the engine bay, it looks to be like the whole engine (airbox excluded) is behind the front drive line. Am I wrong to think this?

Mid engine means the engine is between the centerline of the rear and front axles. Our engine is just a little behind the front axle. Traditionally, the term mid-engine layout has been applied to cars that place the engine and transaxle behind the driver but in front of the rear axles.

That is what gives this car such perfect balance - 50/50

350Z's and G35's have the FR setup. Front midship.

It is not designated FM though, as the second letter refers to the position of the drive wheels (FR - rear wheel, FF - front wheel, etc..) and we certainly don't have mid-car drive wheels!

You're getting your terminology mixed up. Its a FR drive FM engine car.
