I actually got ALL the rattles out of my S, I sprayed White Lithium grease into the hinges and the 2 contact points, rattles gone.

Going to have to try that. Does it get messy? Any brand you recommend?

The Lithium Grease comes in a spray can - don't recall the name, but it's a major brand you will recognize, the spray will get into areas the regular non-spray won't. It is a little messy, the can comes with a thin "straw" that attaches to the spray nozzle to direct the spray to a small area, it takes a very light touch, after spraying wipe off hinge with a towel. I found the spray at Home Depot.

I'm assuming that I can use this grease on door, hood, and trunk hinges as well?

Yes, and if you really want to be anal, like I am sometimes, you can load the lithium grease into a syringe (the type used for crafts) kinda like a hypodermic syringe, and inject the grease where needed, much cleaner.

I am anal... and I will do that. Does Home Depot also sell these syringes?

What about this thought, you know where the folding bars meet when the roof is closed? What if we add two padded stickers on each side. Wouldn't it make the rooftop tighter since at the point of where it's closing, there are pads? You think that might get rid of some of the rattle?

No, you have to get the syringe at a craft store - my "short term memory" has come back - the brand name is "Liquid Wrench" White Lithium Grease. There's also a TBS for hinges, the dealer will place small rubber pads at various contact points in the hinge, for free, which should take care of about 75% of the rattles in the hinge area.

I also took small pieces of aquarium air tubing, and placed these over the pegs in the top. All of these things I mentioned solved my rattles, it's kinda hard to tell specifically which one did the most. The thickness of the pads you mentioned might not seal the top around the pads, rain might leak through, plus, you might get wind noise from the gap you created with the pads.
