Move your right foot over to the right until it touches the wall. Use it to stabilize your foot as you drive. There may be other factors involved such as excess heat, but I think it can be resolved with updating your driving style.

Actually, I think it's the very infamous "heat soak" bog. Very common on S2000s. I had it with stock intake as well as PRM intake.

I'm not saying you don't know how to drive, but this car can cause even a good driver to do this. You need to stabilize your right foot while it's on the throttle pedal. Just try it before you reply that it's not your fault.

Do you notice it more with the A/C on? My S (and most Hondas I've driven) tend to idle a little too low for my tastes when taking off, and can cause a little shudder if you don't give it some gas. I usually like the rev's up around 2k or so when taking off, idle is around 600-700 on mine. A/C makes it worse. I've just gotten in a habit of blipping the throttle before taking off. Good luck.
