Sounds like the heat soak issue to me, especially since you mention it happens after long journeys or in traffic jams, where the engine bay gets flooded with heat and the air the intake sucks in gets too hot. A/C does make it a bit worse, I think because it means the air coming through the radiator to the intake is even hotter than normal.
You just need to give it some extra revs through first gear. By the time you get to second you've probably cooled the engine bay enough for it to run okay again.
By the way, the S2000 is WAY WAY easier to drive smoothly than the 350Z, so torque is not the only answer here. The S2000's clutch is deliciously linear and easy to operate and makes taking off in first a piece of cake... until you've idled for a while in hot weather.
