Rims, wider tires, different alignment. Billstein PSS9s I hear are comfortable but aggressive. ~$1500 for PSS9s + Install. Rims & tires can be $2-6k+

Get the S with a 2.2L engine, supercharge with around 11lb pulleys for 380whp. ~$7000 Then get custom gears made for your tranny or change to a taller differential so you can be at ~2k rpm at 75mph. ~$5000
-Interior is cramped
Can't do much. Take the seats out and put in 2 or 3 phone books to sit on. No more seat belts! Who cares about safety...
-Trunk space is too small
Take out the toolwell & spare tire. Also cut the fabric so you can slide bigger items under neath the top tray. $Labor.
-Interior compartment is too noisy
dynamat the shiet out of the car. $500 + Install. Get Hardtop. Dynamat that: $3000 + $100 + Install. Make up for ~100lbs weight added by getting a lighter exhaust to shave off around 40 pounds. $1200 + install.
I guess the car could be "improved" to your liking for around 20-25k.... Sounds like you want something more like a Lexus ISF or the new M3s.
Many of the attributes you listed as dislikes are why some of us bought the car to begin with. As others have said...this is probably not the right car for you.

Those are some of the core values of the S2K. Definely sell it. Not worth trying to tame it that much.
Don't like the high-rev engine but you bought the S2K anyway? That right there is odder than heck, as it is the very signature of the S2K.

Yea sounds like you bought the wrong car

Gokart feel - this is a selling point for many of your co owners aside from a ton of dynamat and a hardtop I dont think there is anything you can do about this without ruining a wonderful machine
high revs - This is an easy fix there is a 3.9FD you can have installed also pick up an AP2 tranny highway gears (5&6) are longer and will help keep revs lower
this should have you reving 3500rpm on highway (at 70mph) 
Trunk space - Gut that B!T(# duh, get your spare tire outta there and tools/jack, this adds a ton of space in there IMO

but honestly if I were you Id sell it and get something different that suits your interests better good luck

If I had a brand new boxster, I'd hardly ever drive my S2000 too
If the porsche puts a bigger smile on your face, unload the S2000 and get something else that better complements the Boxster. A nice sports sedan would be more comfortable and anything modern would out perform the S2000, at least on paper.

trunk is too small? the trunk of boxster S is big enough for you?
i had seen its trunk and got a ride in a 2000 boxster before. the interior and trunk are also hella small. i dont know wether 2008 boxster's space is improved.
