For what it's worth, I've had (x2) s2k's - MY2001 and MY2005 and both have this click/ticking noise you speak of.

On my 01 I thought it was from wear/tear so I finally just learned to accept it but it's also there on my 05 even with less than 1000 miles on it. Lucky for me I rarely put the top up since it's gone when top is done obviously....

But I have not found a way to fix it or get rid of it so if there is a sticky or DIY, let me know.

My new stereo is way louder so it overpowers most noises so my advice is just these 4 things:

1) Just live with it or put the top down

2) Get a nice exhaust system to mask the sound

3) Get a nice stereo setup again to overpower that noise

4) Sell the car

Hahahe ... that's going a little too far! Well, if the rattle's coming from the top, I would imagine it shouldn't be too bad (in terms of time required for the fix).
