I leave mine on almost year round protecting the soft top, I only put the soft top up to wash the car. And when the hardtop is on, the soft top is always down
The tonneau will protect the soft top from fading or dirt. I like to make sure my top folds up nicely making sure the flaps on the side of the rear window fold up nice and neat. I've owned my car a few years now, and I'd say it's maybe had the top up for a total of 2-3 days of actual time. Top was new when I bought the car, no issues with the top shrinking and needing to "stretch" to be able to close the soft top.
Tldr don't feel bad leaving the tonneau on all the time, if you make sure your top folds up nice when you put it down you won't have any creases or stretching issues when it does go up. As well the tonneau really completes the top down look for me. I hate the soft top. The below pictures.. one of these looks hideous to me... Can you take a guess which?

New Robbins cloth soft top got installed by my buddy yesterday. I've had an original top with tears in my '02. I've owned the car for a little over a year and it's bugged me the whole time.
Today I installed Convertible Top Fix from Modifry Products, LLC. Straps took about 45 min to install and was easy like Sunday morning. But I did find 2 small holes in the top and patched them also. Thinking I might should be looking for a new top.
I remember seeing you are new here. You'll get the hang of getting the tonneau on and off in about 30 seconds. If you ever need. The section in the middle is to fold the ears into, so that it fits into the trunk depression. Just an FYI
I give! How did you fold the cover to fit in the trunk depression. I tried several times and could not get it.
Just washed my CoverCraft (Dustop) car cover. Used Simple Green in my home washing machine and low temp in the dryer. Neatly folded/rolled and stored in the trunk. Now, just need to wash the car!!
