What Should I Do?
I bought my '05 at Carmax as well, and noticed that the front license plate was all dented, as well as almost HALF of the other cars. Apparently, it's caused from the car wash that they use and aren't smart enough to fix it.
I also noticed that there was overspray from the front bumper being repainted. The car checks out, all original panels, and the paint matches perfectly, but I was still a little pissed that it wasn't disclosed to me.

Those holes look like they were not noticed by the CarMax people, so legally, they didn't lie. They were hidden, and the body looks mint, thus, they told you the car is mint. Those holes are not a big deal, furthermore, stock holes are still ugly if you run without a front plate, so there really isn't a difference. Just get a body shop to paint it for $300, and you'll have a mint s2000.
You will never prove that they KNEW about the holes, so your fight is not going to happen. I've seen cars looks worse brand new on the dealer lot.

Yes, I have to agree you are overdoing it a bit, though I also concede that you do have a point, I wouldn't agressively pursue it, personally.
A second hand car is a second hand car. Swallow the $300 to fix it. You didn't expect it to be brand new did you?

I'd be upset but I don't think it would be worth losing the transfer fee. It's certainly worth threatening to return the car but if they don't fix or pay for the body work I'd take it as is. Just find a good body shop to do the work.
While you're at it, fill the holes from the front emblem...

The extra holes look like they were probably done when someone went to put a plate on, pushed too hard on the captured nuts and was too lazy to take the bumper cover off to retieve the nut, so just poked some holes in the cover to attach sheet metal screws.
