No I'd keep looking. If the car has no documentation and is heavily modified than I'd definitely pass. Give yourself a $15000 max budget and I guarantee you can find something way better.
Some advantages either way but overall you are getting a more refined and proven car with an AP2.

Well for the price you can find a better example car. I have something against non-oem paint jobs, just a personal thing. The swapped motor is another red flag and seems fishy. Lastly, its important for compression to be fairly even. For example 225-220-225-220. Cylinder number three seems weak compared to the rest of them. You don't want a car with more than a 10% difference in compression. Sure, the car may run fine but it is just not ideal.
As for the Ap1 vs Ap2 debate, please search the forums. There are so many threads on that topic. Ap1 is more raw. Ap2 is more refined. What's better is very subjective. I like the Ap1.
I have an 00 (first year) car and don't see it as the least desirable year to buy. There is no "year to stay away from" as all year S2000 cars are good. The 00/01 cars are pretty much the same, the 02/03 cars alike, the 04/05 alike, and the 06 to 09 cars pretty much the same.
The 00 to me is great to own as it is the first year and has the least amount of amenities. It's as raw as it gets when it comes to the S2000.
It is easy to add interior or even exterior upgrades and changes to an older S2000 that were made in the newer year S2000s as 99% of all parts are interchangeable.
The AP2 cars make more power but you can get about the same power from a AP1 with a few simple mods.
To the Op, look at another car...$10k can buy you a much better S2000 and if you can budget $15k or so, you can buy a very nice S2000.

I have owned a few s2000's over the years and I ended up with a '00. I don't think is a less desirable car at all. They all have pros and cons. Me personally I think the higher red line makes the car, and the fact they lowered it is frankly disappointing. I also loathe the drive by wire. That being said I don't prefer aftermarket paint jobs. They seem to never be as nice or durable as a factory painted car. The engine swap also is a bit concerning. It makes you wonder why it was changed at such a low mileage. The engine swap and the repaint to me suggests it was ridden a bit hard in it's younger days. The compression numbers you have are fine. They are a little spread out but overall, but could be worse. 135 psi is the minimum limit. Service Manual states 228psi as nominal with 135psi being the minimum and 28psi being the maximum variation.
