Just install it, change all the fluids and plugs and go...... i wouldnt tear it down or disassemble anything. At most, pull the spark plugs, drop oil in each cylinder and turn the crank to make sure the piston rings arent seized...if the crank turns freely, you should be good
I would install the engine. Then you should take one of those oil squirters and squirt a SMALL amount of oil into each cylinder. Then with the plugs out hand rotate the engine a few turns, then use the starter to rotate a few turns. If you put too much in the cylinders it will blow it out of the spark plug hole. After that put the plugs in and fire it up. It will smoke like crazy for the first few min its cranked because its burning off the exess oil. But it will insure that your rings are properly lubricated.

Small amount, i would say no more than a table spoon. BUT if you do happen to put a little too much in, no worries, when you turn the engine with the starter it will blow the excess right out of the spark plug hole. Just make sure before you do this that you have ALL brand new fluids in the engine.
I use a mix of GM SyncromeshFM(FM=Friction Modified) and regular syncromesh that you can buy at any autoparts store. 2qts FM and 1qt Regular for transmission fluid. I also like to use full synthetic oil(mobile one, royal purple or castrol) because it doesnt break down as fast as conventional oil. As far as oil filters i either go with WIX or OEM honda. Everyone has their own thing when it comes to that though.

oil pump and water pump should be fine but it wouldnt hurt to replace the water pump just because the engine is out. Once you put oil back in the engine and hand turn it that will start lubricating the bearings, turning it with the starter a few more times should finish the job. As far as valve stem seals, honda has pretty good ones and its pretty labor intensive and expensive to change them unless you have all the tools and experience at your disposal.
