Brake Fluid
I just got the car back from the 30,000 mile service and I use Motul RBF 600 brake fluid. I told the dealership not to top off any fluids. When I got the car home and went over the bill I noticed I had been billed $3.00 for brake fluids. Will this require me to flush the system?
Not being a brake fluid expert, but I'd suggest you find out exactly what they topped it up with. I don't think it's a good idea to mix brake fluids of different DOT ratings or to mix a synthetic fluid with a non-synthetic brake fluid. Is your Motul fluid synthetic? I don't think Honda would put in a synthetic fluid.
Before you panic, ask to speak to the mechanic who did the service on your car. In a lot of shops they just charge you for top off fluids even if they don't use them, not very honest but easy to manage. So if the mechanic says no fluids were added, smile and demand your three bucks back to boot.
I would not mix fluids, although they are compatible - Honda specs DOT3.
If you are worried, consider that a clean pump or kitchen baster will allow you to remove whatever fluid was added, if any. Fluid does migrate a bit through the system from the MC, but it takes a while. Catch it soon, add Honda DOT3 (Ford's is the best, though), and do not fret about it would be my advice.

Why would he add Honda fluid when he said he uses Motul RBF 600? 
DOT 3, DOT 4 and DOT 5.1 fluids are compatible and can be in contact with each other without disastrous results. If you can confirm with the tech that they did indeed add some foreign fluid though, I'd flush and refill the entire system with the fluid of your choice when you get a chance. Obviously if you cross pollenate the Motul with something inferior then you lose the advantage of having the better fluid in there to a certain extent.

thanks for the replies, I checked with the sevice manager today and it turns out they flushed the system and replaced all the fluid. On the bright side they are refunding me $75 for the cost of having it flushed as part of the service and are going to to re-flush the system and replace the Motul.
