Weak battery? How old is your battery? Does the fob work better when the car is running?

As an aside, I have an aftermarket alarm as well, and had an issue where my doors would not lock from the fob or key. The door pin in the door jamb (that turns the dome lights on, etc) was stuck so the car thought the door was open. Push it in a few times with your finger and it may clear any issues.
