CEL P1339, P0301, P0303, P0304 and P1399 with new onset rough idle.
Hello, sorry to post a thread on this CEL, I'm sure it has been discussed before. I am just looking for guidance given what I have recently replaced in my car as it is. I am currently planning on going through this thread's diagnostic approach, but looking at what people think would be the primary suspect given the situation.
I recently received a CEL, got an OBD II reader, pulled codes P0301, P0303, P0304, and P0300, with a pending P1399. Looked up all these codes on the above code thread, Cyl 1 Misfire, Cyl 3 misfire, Cyl 4 Misfire, multiple cylinder misfire, and pending multiple cylinder misfire.
I had driven 2 hours earlier in the day, 1 hour to a recertification class, and 1 hour back mostly highway driving. I had a really unusually rough idle on start up after my class. Right after this I refilled the gas, then when driving perfectly normal and smooth. Got home, parked it for an hour, and hopped in to go to the store, had a very rough idle once again, started driving, running normal. Then CEL popped up, was 2 blocks from home. I drove it home and parked it. I haven't driven it since.
Where confusion comes in is the work I have done in the 2 years since I owned it. 2001, with initially 98000 miles, well maintained with routine maintenance, but nothing extra.
1 month after I got the car battery and alternator went dead. I started performing work myself on the car, replaced both. While I was at it replaced alternator belt, and put in a Billman TCT. Replaced engine oil/transmission oil/diff oil. Idle was rough, tried cleaning IAC, replaced MAP sensor with new model that has zip tie on it. Replaced spark plugs, as original plugs were in. Then 1 year ago. with a mechanic friend, replaced AP1 retainers with AP2 keepers/cotters, adjusted valves. Found 2 cracked AP1 intake retainers during this. Accidently dropped cotter down an oil passage, ended up pulling oil pan to find and put it in.
1months ago, car was running rougher, checked torque on spark plugs, and it was low (I tightened them to 20 ft/lb myself after the valve retainer job). Replaced those with new plugs as I had previously retightened them and figured they were backing out. Car ran smooth again, until this CEL.
I plan to go through this threads checks, but I was looking for guidance on what is most likely, as I feel like maybe I am just performing random checks at this point.

Couple of months ago I got the P1339 code on MY00 with no other codes, so here is what I did to discover the problem.
I pulled ignition coil plug out of the spark plug one at a time, inserted a long screw driver inside the coil plug and then crank the engine on and found the ignition coil #1 is not producing any spark. Be real careful don't get zapped... LOL
Replaced the ignition coil and MY00 is back to normal again
