I could not hear it from under the car when my wife started the car today, she said she heard it but I did not, sorry....also it all looked good under there, plenty of clearance for everything.

also, i'd give the car some time. everything is still starting to settle in. i'm at 6k miles and i'm still noticing changes in the cars acts/performance over the 1k mile marks.
I have an 07 with about 300 miles on it and it does the same thing I think.

Ya know put in the key. Step on the clutch. Then hit the magic button... *Thunk*
I think it has to do with the hydraluic assist in the transmission being pressured up. So
I put in the key. Step on the clutch. Take it out of gear. Then hit the magic button... Nothing but beatuiful humm

My '04 has done this since day one, if you're referring to the little "shudder" you feel during cranking when the engine catches. I just attribute it to inefficient combustion / misfires causing vibration until it catches - never worried me.
Sometimes it will misfire or run roughly upon the first cold start after a long interval sitting, but never pulls a CEL.
