Engine is stuttering with the cold weather?

Alright when I start up in the morning the car sputters constantly until it is warm all the way to 3 bars but even then it still sputters but not as much. It started when the cold weather started. I asked a mechanic if they knew what it might be. He mentioned that maybe the air filter needed to be cleaned since I have a AEM Cold Air Intake and that it sounds like it isn't getting enough air and trying to make up for it with more fuel. This for sure sounded like this is what it was doing. Well cleaned the intake and it still is happening. So we tried something else. Maybe it is the intake manifold. Or fuel. I put in Redline Fuel Injector cleaner to see if that would help and I had my father in law cleanout the side part to the intake manifold where those black hoses go from side to side on the right side of the manifold. I don't know what those are called. It's between the throttle cable and the manifold.
To see if that worked. Well what else could it be? Could it be spark plug loose or something.

This 2 things are what it does. When sitting at a light or just warming up the car it sputters and you can feel the engine shaking the car. It never sputters more than a notch on the rpms.

The other thing that happens is when I go over a speed bump and remain in second gear at slow speeds it sounds like it is spitting fuel out but it isn't getting enough and makes a sputtering noise until I put the gas all the ways down or increase speed enough that it doesn't upset the car.

Any ideas would be appreciated. This car has been a champ for me. I am at 96k miles. Just replaced my stock clutch, it was down to rivets and the only other problem that I have had with it was the stupid wear holes from the top. I have tracked my car 3 or more times and plenty of mountain drives.

Any ideas?

same thing happens to my car on very cold days ONLY during start up...not sure what it could be but the car runs good at all times. in your case, your car may need a tune up and if you can smell your exhaust it may be running rich. do you get a blinking check engine light when you're at idle and the car starts shaking because this happened to my civic and i had to get new spark plugs and new O2 sensor.

Replaced the plugs a few months ago. And also a new belt too. I have noticed that it seems that the thermostat is bad. Could this cause this? I will check the plugs this weekend.
