intake and header
What is the recommended header to replace the stock. One of the guys at our local Honda Dealer keeps telling me to let them put a new intake and header on the car to get better sound and performance. There are so many different products I'd prefer to take advice from someone whose been there and know what they are talking about as far as S2000 specific info.
I've had the car for about 18 months and am wanting to make a couple of smaller mods

If the dealer is willing to maintain your warranty on the intake and header AND you were going to do it anyway, go for it! Just compare prices first. It won't make any sense if they charge you an arm and a leg for the mod just so you don't void that portion of the warranty.
The more widely talked about intakes are:
AEM, Injen, Comptech, PRM, Mugen, K&N, the "snorkel" (stock intake extension).
Header: Spoon, Spugen, Mugen, Toda.
There are others but I can't think of them now. Do a search using these words and you'll see lots of threads on the subject. However, the gains will be small on an otherwise stock car. Sound, of course will be tailored to your tastes depending on which you pick.
