Does it make the noise when you rev the engine? I have seen that same noise be the rod bearings. The best way to find out would be to get an oil analysis done on the car. Drain the oil and see if you have any metal shavings while you are in the process of getting the oil sample. I would also run a compression test.

Typically I would not jump to this suggestion right away but it seems like you replaced a lot of parts already in hopes to fix this noise.

Looks like your crank pulley is about to fall off, rubber holds them together, and they do fail..

when I rev the engine everything is ok. it only does it when idling. when I warm up the engine everything is ok. if I turn off the engine and wait 5 minutes, then after starting it clicks for a few seconds. if I turn off the engine and immediately start it again, it's ok. only when I wait a while does it make noises

Try removing the accessory belt. Run and see if the noise goes away. Could be a worn pulley bearing.
