Looking for help
I'm looking for help on a few issues with my car. My buddy and i replaced my motor and are needing to refine the finished product. When the vehicle reaches 5k rpm the clutch will slightly engage and you can hear grinding from around the transmission. 80% of the time, the clutch pedal compresses slightly.
We replaced the slave cylinder and flushed the system (no change). Starting to think it’s an issue with the throw-out bearing or some internal part on the clutch system.
if there is anyone who has an idea on how to diagnose this or lives in the Colorado area let me know.

I'm not quite sure. I got the clutch replaced at a local shop when my clutch fork broke. Putting in the "new" motor is a consequence of going there for work. By the time my buddy and I were putting in the clutch; we did a quick condition inspection but it didn't even cross my mind to see if it was OEM.
I was referred to the Sachs clutch kit from one of the wiser technicians at my job. He said it's OEM quality without the insane price tag of the Honda logo. Have you heard anything on it?

If I read that right, shop that did the clutch ruined the motor? That is why new motor was even needed?
If that is the case, I wouldn't trust any single bit of the clutch work they did. Another S destroyed by incompetent mechanics. One of the leading causes of death of our cars (crashing is number 1, engine fire from filter spinning loose might be #3).
Drop transmission, and redo the entire clutch job, following service manual. The HONDA service manual. Use all oem parts, use Honda urea grease. Be sure to fully clean the splines before lubing them. Any rust or imperfections need to be removed so disk can slide freely.
I don't mind paying for good work. I really, really hate paying for work I have to do over myself, while also fixing all the stuff they messed up, which often involves careful thought and planning because of how they messed it up.

Yeah until you can take it apart and look at what they put in it’s hard to say. It’s also important that an oem throughout bearing was used. There is cases of aftermarket clutch disks that don’t have the springs fully captive and they pop out of the disk. You could try making sure everything is fully bled and that fluid is good and at the right level. Check the pedal adjustment. But beyond that it has to be something with the clutch or transmission right?

We took some time and bled the clutch a few times. Didn't make a difference. Clutch is starting to get worse so I'm going to follow your (and Car Analogy's) lead and get all new parts for the whole set up.
No way to tell whether your clutch is the actual issue
But if you're re-doing it, the most foolproof way is to buy everything at a Honda dealer.
Hondaautomotiveparts.com has worked really well for me.
Pressure plate
disc
release bearing
release bearing guide sleeve
pilot bearing
HT Urea grease
The above is about $800ish.
If you need a flywheel, go with the stock AP1 one or ACT.
