I had the exact some issues Jenner had. All were fixed but I stil get an occasional check light. Im not sure why this is as I have not had the ability to get it scanned yet. Other than that the kit is running great.

I don't see anything that should interfere with fuel deliver / ratio...can you be more specific?

Mugen temp/fan/thermo
Mugen header/exhaust

On my stock dyno I pulled great numbers(209/140) but I was lean then also. They said it wasn't a worry since I was NA, now it is a different story.

My guess would be that I am getting more air in and slightly cooler air(ie denser) via the temp mods and the bored throttle body. And more air out due to the mugen header.

My air/fuel was 12.6 at it's richest and 13.9 at it's leanest on my boosted pull.

I thought I could also be getting the misfire from boost blowing out the spark, but since they are gapped to .035 and the misfires went away afer running 100 octane I don't think that is the issue.

Could be an FMU issue, but I won't know until Tuesday when I have my tuning session and install my fuel pressure gauge.
