question, but the s2000 doesn't have an automatic cut off when you over-rev it?
Two types of reving
- throttle - which the ECU will prevent from over rev by cutting fuel
-mechanical - where the wrong gear is selected. Fuel will be cutoff by the motor will be 'pushed' by the wheels to over rev

Take it to a reputable shop that deals with S2000's, they'll know what to look for and exactly what needs repairing. Dealership is more likely to lie to you and/or not know what they are doing. DO NOT drive the car anymore, don't even start it.
A dealership would rather sell you a new engine than repair the old one, they don't want to be liable if something else fails if they make repairs to the old engine. At least it still runs, to me that means it could be repaired. More than likely it has a valve issue. That seems to be the first thing to go when an f20 is over reved. This is what mine looked like when I over reved. If the valve didn't contact the piston then your in good shape.

what happens when you over rev? go past the rev limiter? downshift to the wrong gear?

while racing, a mustang for some reason, I shifted back into 2nd instead of 4th. Thats an over-rev. Ugly situation.
instead of just rebuilding the head he rebuilt the whole motor.

after you check your cel, if it is throwing code such as cylinder misfiring cyl 1 or 2 or 3 or 4, that means you got a bent valve so you will need to take off the head and get that repaired.
while you have the cylinder head off, just check and see if there's any piston damage and if there's a slight touch then you should not worry about it.
good luck !

^What he said.
Might want to have the valve guides checked for not being out of straight. But I assume whoever does the valve replacement will check they seal proper.
It's not as bad as it could've been. Keep your head up!
