Your car is as mine was, with lots of problems when bought. Sort the problems out, you will learn so much about the car and will enjoy it more than some that buy it from new.

Been busy with work so I haven't had time to work on the car. I did all the suggested fixes to no avail. My tranny still won't shift to 5th or 6th. Won't a worn out clutch cause this also? Been looking at some prices to rebuild it and looks like just getting a use one is the cheapest way to go. I'll be possibly taking the tranny out by the end of the month to inspect the tranny. Anything I should look for other than the clutch itself before I spend $$$ on a tranny? Thanks.

My car has 130k miles on it, which I bought at 66k. Here are some ideas on what I am doing, might give you a place to start with your car.:
I will be doing the following in the next few months to prepare for it being my only vehicle again: Have RC clean and balance injectors, clean IACV, Clean throttle body, replace all fluids (ATE Super blue brake fluid, Dot 3/4 clutch fluid, Castrol Syntec 10-30w motor oil, Amsoil Syncromech MTF, Amsoil 70-110 gear oil for the differential, honda coolant replacement and air bleeding), Valve Lash Adjustment, inspect valve retainers for cracks, replace valve cover gasket, check for exhaust leaks, replace primary 02 sensor, replace PVC valve. My plugs and coolant have already been changed and Timing Chain tensioner is #3 in 60k miles.
Changing the spark plugs with OEM spec NGK Iridiums made a it idle much better and it runs smoother at low rpms. I have the newer version MAP sensor with the zip tie replaced by the dealership 3 years ago. Despite what looks like a lot of work, this is all on the cheap side and the car is currently running great and burning minimal amounts of oil considering the 9000rpm revs it sees. I also have not changed the clutch and do not know whether it has ever been changed.

If the car shifts fine 1st thru 4th, why would you think the clutch is the problem with 5th and 6th?
5th and 6th synchro sleeves are easy to grind up in the AP1 trans, eventually causing them to be difficult/impossible to select. Billman has had some success "curing" this by forcing the gearshift into gear with the car stopped, engine off. YMMV... Regardless, there are many threads on 5th/6th gear problems; a simple search will turn up lots of useful info.

AP1 trans typically go for 600-800 in good shape. I see em posted up all the time for sale.
If you sit still, will it go into 5th and 6th?
Mine was very finicky when i bought it, if you ran past vtec and shifted it would grind. Tried oem fluid etc, didn't help. Put GM Synchromesh FM into it, and it shifts like butter. Feels like a new transmission.

So, I figured I'd just live with it. You don't really need 5th on the street, and rarely on the track.
35,000 miles later, one day I just absent mindedly shifter into 5th. It sort of ground into it, wouldn't stay in 5th though.
Over the next couple miles and about 10 shifts, it was perfect. And has now been that way for another 70,000miles.
5th and 6th won't work if the car is at idle, off, high speed, etc. I know I don't need 5th but my 6th also doesn't work so I'm only using 1st-4th and is eating gas like crazy. Only use it for a week or so since I really needed a car and my e30 I'm changing the seals on the tranny.
Now the tranny is making a pop noise and is coming from the tranny. Tranny still works great from 1st-4th though. I know I probably mess up the tranny more but I'd figure it didn't matter since it needs replacement anyways. Looking into getting an late AP2 F22c tranny since I'm changing it.
