I would figure having the steering wheel turn a lot WOULD set off the VSA. Its been said already that it wouldnt but it just might.
Ive done almost all the mods you have and Ive changed the toe also but I straightened the wheel first before I adjusted the toe after I installed my coilovers.
The only thing I havent done that you have are the brake pads.

My suggestion is go backwards. Not driving but re-install the oem brake pads and then drive it, its an easy swap. If not, re-do your toe adjustment with the steering wheel as straight as possible.
Also, double check the sensors, look for any tampering. You might have nicked one of them while installing the coilovers and when you painted the calipers some paint might have gone in n ruined it.

OR...take it to Honda.

When I lowered my 996 and had the steering wheel off center it threw a code due the steering position sensor. I had to have the wheel centered and the sensor adjusted for the new alignment. Once done the problem went away.

You can and it might solve it if the sensor is in the steering wheel.
If its in the column then it wont help.
Also, I think the steering rack isnt centered either. One tie rod must be stretched out too much than the other.
Id center it properly so you wont come up with problems again.
Yeah it might sound annoying cause you will lose the alignment you like but it can always be re-created.
Get it done!

Now, I don't have one of these with VSA but it seems to me that the system senses steering angle and looks at wheel speeds. If it thinks there is steering angle (steering rack not centered) but the sensors indicate that the wheels are moving at the same speed as each other, then it thinks you are in a slide. If it cannot correct or after a time it is not remedied, the system shuts down.

DTC 27

DTC 27: Steering Angle Sensor

Check the all four tires size, pressure, difference of wearing tire and the wheel alignment. Are the tire condition and wheel alignment OK? YES - Go to step 2. NO - Make sure the suspension is not modified, and adjust the wheel alignment correctly, and recheck by test-driving.
Turn the ignition switch ON (II).
Clear the DTC using the HDS.
Slowly run the vehicle straight without operation the steering wheel for 10 ft (3 m) or more , then park the vehicle with holding the steering wheel at straight position.
Check the STEERING ANGLE in the VSA DATA LIST with the HDS. Is it within
