I had the same problem when I got my S2 last year and followed those instructions, no more water in the trunk!

yup I pulled out all the plastics to make sure I didnt have a puddle forming on the bottom that could lead to rust, luckily I didnt.

I just completed repairs on the same area of my S, however the rust was far more severe and factory plugs in the marked locations ruined. These plugs don't seem to appear anywhere in the "Inner Panel" section of the S2000 parts list, but it's not clear which plug in the "Grommet" section is correct. Does anyone know which plugs I should replace these two with?

I found another way for water to leak in was a poor soft top install. Right by the doors at the top where the trim goes around the car, is a plastic trim piece with a tab. This plastic trim was sticking out and missing the tab. Allowing it to act like a channel for water down near the shock tower

Strange. The plug I needed was not clear in the diagram for 2005 models, but very obvious in the diagram for 2009 models. Hopefully someone else will find this useful in the future!

Yes this was very helpful! Found out after I removed the plugs to clean out what has been a damp trunk since 2002, that they cannot be re-inserted.

What the dude quoted below said.... That was my issue. I had to use compressed air to clean them out because nothing else worked.

Another place to look is the air vent for the trunk area. You can access it by pulling the rear bumper. The inside will be visible on the left side of the tool recess now that you have removed the trunk lining. It is a black rectangular plastic piece with a flap to let air out. Check to see if the gasket has dried up on the outside. If so, you can reseal the edges of the vent with silicone.
