I have a 2001 Silverstone and have noticed rust appearing through on (all) of the disks. Has anyone seen this problem before? and could it be remedied under the Honda 3 year guarantee?

It is NOT a problem but a fact. The rotors are cast iron and iron rusts. Honda will guarantee it will rust as long as you own your car.
Good Gawd, man, have you never owned a car with disc brakes before? Will you be wanting Honda to honour the warranty because the inside of your exhaust pipe gets black? As already said, this is a "fact of automotive life" so sorry about having to tease you a bit.
I guess if you DO NOT want rust appearing, then you are in for quite a few disk brake changes per year ? Hey, if you want be my guest ? Expensive endeavour though.
Relax - nothing is wrong. These things are iron, they're going to rust. I'm guessing you noticed this rusting simply becuase the wheels on the S2K are fairly open and provide a clear view to the disks.
If you don't want to see the orange stains on the inner wheel portions that are visible in between the spokes, just wipe them down after you've washed the vehicle.
The swept area of all disks will rust and will be rubbed right off with a couple of brake applications. It is the other parts that develop a deep ugly rust that looks bad. BTW, many manufacturers use treated disks so this is not a problem, but Honda went cheap on us.
I have found that the best treatment is to remove the disks, clean and use rust treatment on them before masking them off for painting. I paint them with silver header paint and then bake them in the oven to cure the finish.
This will eliminate the problem but track use which generates extreme brake heat will cause some surface flaking of the finish so it will not stay perfect.. but the rust will not return.

I don't use the car daily but the weather over here has been so grotty (raining virtually everyday) that it has created a visible effect on my 'pride and joy' although I'm rapidly finding out the S2000 characteristics of wet weather driving.
Now if anyone knows where I can get hold of a decent horn (I can't believe or get on with the ridiculous stock item that Honda supply).
