The "mouse door" as you call it is a ventilation door which I would not recommend sealing up. It's there for a reason. It is also impossibe for something to get in through that way if it's functioning right, it will be sealed when the car is moving and open only under high speeds with the AC on fresh instead of recirc.
I would remove all the trunk panels and try and find the bastard. You can probably find a nest, they like tight spaces in the trunk and under the seats. I would get two glue traps, one for the cabin and one for the trunk and use peanut butter in it to entice them.
Technically he should leave of his own accord to go find water but sometimes they will die in the car not figuring out how to get out again.
If you are a "humane" (read: Peta freak) I don't think there is a solution. If you can find a live trap that small and you want to catch and release 1) more power to you if you can find one and 2) good luck the SOB doesn't come back in the car.
If you seal off the ventilation flap in the hopes that you will eliminate mouse ingress, but would rather suffocate and die in your own carbon monoxide on a long car trip, well you've been drinking the Peta kool-aid for too long and probably deserve to die a more horrible death than the mouse anyhow.

Haha...I have a cat too! She gets 4 or 5 mice a week, maybe he was running away from the cat. I donno, but I am no PETA freak. lol. I almost sounds like its up in the dashboard.
I wasn't planning on sealing it up. I always go top down anyway so monoxide wouldn't be a problem.

The problem is if you use a cat to get the mouse, it will require you to use a dog to get the cat. It would then take a goat to get the dog, which would require a mountain lion to get the goat. It just get's worse and it is a visciious cycle - let to poor mouse live in peace.
