Hey I am waiting on my new wheels but after lowering my car last week I want to get an alignment, do they take the wheels off anyway during an alignment? or with wheels on? and if they do it with wheels on I assume I best wait for my new tires & rims to be mounted?

Wait for the new shoes. You need to let the springs settle after lowering anyway.
