PDR's usually offer chip touch up if you don't think you can do it perfect. Also, I recommend a PDR service whenever a car switches ownership. Might as well get your new-to-you car as straight as possible. I actually have it done every couple of years since they are paid by the dent; anything they find is all good!

x3 on using the OEM touch up paint, though only use a minute amount or you will just make it worse. You are fortunate there wasn't any more damage than just a small scratch from what I read above, but that $100 bribe in order to not write a negative review sounds like a rather shady business practice, and I can't believe they actually printed it out on paper. It sounds like they deserve/need some more negative reviews, so I would go to the bbb (better business bureau) and file a complaint, as well as writing up a complaint on yelp and any other review sites you come across.
If I were going to have a car shipped across county, I would certainly opt for insurance to cover any/all damages that could be caused, and if the company didn't supply that option I would use a different company in which case any damage could be professionally fixed by the dealer/shop of your choice.
I have never had a car shipped before so I am not sure how long it is supposed to take--I would assume no more than one full week--but the real problem seems to be the poor lack of communication on their part and their poor customer service--if they are going to take twice as long as expected, than they certainly should have accurately informed you early on. Also, the fact that it took 5 full days to get from LA to SF seems pretty ridiculous, as I'm sure some (more legit) companies are able to have cars shipped across country in that amount of time or less.If it was me, I would have just driven there and picked the car up myself rather than waiting five extra days for a four to five hour drive.
Note: If you can't live with a small scratch like that, than you won't be able to enjoy the S2000 for what it really offers--an amazing driving experience that should put a smile on your face. Assuming you actually end up driving your car much at all, you will get worse rock chips than that tiny scratch. Welcome to the S2000 club, and put the poor shipping experience behind you!
