Someone explain this one to me please?
Why would your drive shaft be stressed from being lowered, other than the rocks that might pelt it.

I don't know the 100% mechanics of it, but it is to my knowledge that once you lower the car it causes the axles to be angled in a unnatural way causing excess stress on them.

The more extreme the angle from the transmission to the rear end will cause additional wear on the universal joints, but I doubt it would cause any problems, hell look at any Raised Truck and see how extreme those are, and it works just fine.

I know when you slam an Integra you go through CV boots like no tomorrow. And then grease gets all over your engine.

When you lower the car the angle of the axles changes since the tranny (or the pumpkin) sits lower while the center of the wheel stays in the same place. Here's my awesome visiual representation:
