When buying used you should always buy the newest lowest mileage car you can afford.
The "best year" debate is a very old one. The "best" year depends on which car best fits your driving style. For some that is the early cars, for others it is the later cars.

Get out there and test drive. Like any "best" question on any discussion forum site there's a lot of personal preference involved. As a result there's no single "best".
However, if you can at least clarify what you need/want then people can start to make meaningful recommendations.

Like everyone has said, drive both.
I originally bought a pristine MY00, and LOVED it. One of the best cars I have ever driven - my main gripes were the plastic window (changed in either 2002 or 2003 to glass), and the crappy stock audio system. However, these are small things that can both be changed, and the AP1 was just an awesome car.
I later bought a 2004 AP2, and did not enjoy it nearly as much. The CDV system would constantly engage, the 8000RPM motor wasn't as fun to drive hard, and I didn't like the new suspension as much. The only thing I'll say about the AP2 is that the extra torque is nice for around town, so if it will be your main/only car, that is a consideration.
So yes, it is preference. I may buy another s2000, and if I do, it will ONLY be an AP1.

I'd say AP2 MY04. The only year the AP2 didn't have the drive by wire system.
