Results are up from Saturday! I placed 25th overall. Very happy with that.

Well, there are a lot more cars in STR, but the faster raw times tend to be in B-stock. It's going to be a pick your poison situation......
I'd probably take my lumps in STR...at least it's a street tire class.

Lets say my raw time is 54 seconds. Based upon PAX ratings if I run STR or B-stock which is going to put me closer to the podium? My intuition tells me STR because it's a street tire class but I could very well be wrong.
A stock car with OEM tires is not going to be competitive in either STR or BS. STR has a sightly easier PAX index but it will not matter. You won't be able to keep up with cars on Hoosiers in BS or cars with 17x9 and sticky summer 255/40 tires with high dollar coilovers and neg camber in STR. If you know that you will be building up to compete in STR, I would run in STR so you can size up the local competition.
2) STR in most regions usually has more people that are pretty far off from being fully prepped than BS
3) By running STR you'll get to meet your fellow competitors, talk about which mods to do first, etc.
So STR will definitely be the better choice between STR and BS. The only reason that might not be true is if there are other people that happen to be running in BS that are in a similar situation to you.
That being said, a lot of regions have street tire classes. For example Philly region and central PA region run a stock street tire class. Not sure which if any of the MD/NOVA regions run a class like that.

What's the best class for a bone stock s2000? Including running factory street tires? If after the coming mods my car will be setup for STR should I just opt to run that now? Or will b-stock be more favorable?

My $.02
When it comes to being competitive, the class for the s2k is BS. I don't see why anyone would want to prep a S for STR, except for those that are more street tuners than autocrossers (not that there is anything wrong with that). Some have spent thousands of dollars to make their cars theoretically and physically slower. While the PAX is similar (slightly favors STR) the national level STR cars were 2-2.5 secs behind the BS s2ks.
With that said, someone who wants to mod a car and has no desire to change tires (even though some STR guys do swap tires), will feel at home in STR. If the BS guys in the area you run most are on R comps than I recommend you run STR so you could better gauge your performance/progress.
