I had the exact same problem with my Spa. The fix for the problem was Honda adjusted the actual height clearance of my window. Look where the window is positioned with door closed. Mark it and have them adjust the window 1/8 inch higher. The service department was going to replace the weather stripping because of a constant leak. I made a closer inspection and found a pine tag was stuck in there. Possibly debris was clogging the natural water drainage path. At first I had to shut the door twice due to it not properly closing, but after a week it was okay. This might resolve your problem. I only had this problem on the driver side, never on the passenger side. I now have a perfect seal during any type of rain. Hope this helps.
