Where else ya going to store the roof? I'd be concerned about damage to the hard top if it was not on the car. Surprising amount of dust will accumulate in the car with neither roof on it. Consensus here seems to be soft top up but not latched. Car cover is useful as well. Honda recommends greasing all the rubber seals occasionally so I assume that includes the seals for the hard top as well.

Hard top off, soft top up and unlatched. The reasoning is to keep the soft top up so that it doesn't wrinkle and wear prematurely due to being closed for so long.

Easy remedy for the hard top is either get a cover for it, or place a sheet of some sort over it to protect it.

I've stored my car every winter this way for 12 years, and my soft top still is in great condition.
