I think there are some shortcomings in the story just like there were issues with the matrix storyline. There is simply too much that CAN possibly happen to allow any storyline to be 100% satisfactory for all viewers.
The people that are drawn to this show, by default, are smart and creative people. I think we all have drawn our own conjecture and theory about what could/should/would happen and were let down a little because IMHO the writers had to wrap up to many things too quickly.

- Hiro discovered himself, and came through in the end to both save Ando and defeat Sylar.
- Nathan sacrificed himself to save his brother and much of NYC, finally accepting what his brother believed - that the future wasn't set in stone.
- Claire and Bennett (who finally said his first name) are reunited.
- Nicky realizes her strength over Jessica.
- Most of the "bad guy" puppet masters are (presumed) dead.
The problem I have is that too much fishy stuff has to happen to carry it on next season...
Realization: This show is more fun to talk about than actually watch.

<offtopic 24 paragraph>
If 24 is to survive at all it will have to have a story line that takes Jack and key players away from CTU. There are rumors of a European storyline where Jack and others will have to thwart something in another country. That would be interesting enough. Oh and there are movie talks as well.....

You would think the writers would group-think and review their plotting to make it more airtight. Not saying the show sucks but why not make it better?
Stuff that even bugs my wife --
If DL can phase through walls with Nikki then why not phase both of them when Linderman shoots? If DL didn't die, what was the plot value in having him shot? Just for a cat fight? Meh.
Why couldn't Claire shoot Peter to stop him, instead of Nathan's apparent sacrifice, if Peter can regenerate later?

Just got this off TVGuide.com
[QUOTE]You've been wondering, we've been wondering, and you have to figure that Niki, Claire, HRG/Noah, Matt, et al, were wondering, too. At the conclusion of the Kirby Plaza skirmish on Heroes' first-season finale, why didn't Peter just fly his explosive self up, up and away, instead of making Nathan take one for the team, as well? Presented by TV Guide with that burning question, series creator Tim Kring pauses before saying, "You know, theoretically you're not supposed to be thinking about that."
When assured that viewers are, Kring confirms that

... and how come Sylar could hold Ando against the wall but only talk to Hiro who has a power and a sword?
