Performance-wise, the new GT-R is purely a monster; only the Veyron is quicker in 0-60 and 1/4mi (or probably 1 or 2 more production cars). Its other performance stats are also extremely impressive. On the other hand, the M3 may be a tad more involving to drive. The GT-R also has AWD, which may be a plus for some, as it is a definite plus for me.
So, my vote goes to the GT-R, but I would never kick the M3 out of bed either.
I have driven neither, and don't have the money to buy either one. However, given the choice, it would be GTR all the way. I see M3s pretty often around here, and have not once seen a GTR. The M3 is an awesome car and would love to have one, but to me the GTR is almost in the supercar category. Watch the 11 car drag race on youtube where the GTR is showing its tail lights (at least to the 1/4 mile mark anyway) to the 458, the Z06, LFA, R8 GT, and SLS AMG. There are obviously more factors to consider than pure straight line acceleration, but still, it is pretty impressive. The GTR is one of my current dream machines.

With a baby seat in the back, he's not going to be racing Veyrons. I would say go with what the wife and kids would enjoy the most, comfort wise. Both are great performing cars. But my guess is that the pure guts/performance isn't really the deciding factor. I would pay close attention to reviews about comfort and ease of ownership, and head in that direction.
