Your quandry is difficult to assess. How much $ do you want to spend? Is the Runner paid off? How important is insurance prices? How important is it for you to have a nice car to commute in? Do you own your own house? Are there other things (a wedding, early retirement, parents 50th wedding anniversary) that you need to be saving for? Etc. Etc.
That's a lot, but I would consider all that and more before I could givve you any insight that I would deem meaningful.
If it were me (in my circumstances which may be the exact opposite of yours), and the runner was paid off, I would look at buying a 2 or three year old accord or civic. The big chunck of depreciation is already out of these cars. I would then drive it into the ground as long as weather permits. They're not expensive to insure, run forever, and have cheap maintenance.

Why would you want or need a 3rd vehicle? Two well-chosen ones ought to cover all your needs, so it sounds like maybe the 4Runner isn't cutting it for you anymore. Remember, having numerous vehicles sounds fun, but it also means more time/$ spent on cleaning, maintenance, insurance, depreciation, etc. I recently downsized from 4 to 2 motorcycles, and did so in part b/c maintaining and cleaning all of them became a burden.
I think a quiet, comfortable AWD vehicle w/ an automatic would be a good complement to the S2000. MDX, X5, RX300, etc. or one of the Euro wagons. I find myself driving my Tundra (which is an awesome truck) to work more often than expected b/c it's so comfortable and stress relieving...how much driving fun can you have in bumper-to-bumper traffic, anyway?

Avoid that Audi! (you knew I'd say that, didn't you?). I know you hate the looks of the WRX, but I drove it yesterday and LOVE it, even convinced my friend Dave, the infamous Explorer owner, to buy it (we're off to sign papers in a few minutes)! Man, that thing is a BLAST to drive, and the looks even grew on me a little...

The WRX is just too ugly, small and is finished like an econo-box. I think the Outback wagon at $20K makes a better stablemate to the S2000 anyway.
You have your S2K for ultimate play, so the Bimmer can be the luxo-utility-sportwagon. Should be obtainable for just about $31K if you watch the expensive options...
