Default EMS/ECU Upgrade?

Hey EJ's out there. I've started spending money recently on upgrades for my car, and heard about people using AEM EMS and Toda Reflashed ECU/EMS'. I've got a few questions to ask you guys:

1) What all systems do these affect? I've heard they mess with the VAFC and stuff, but not too certain what they ACTUALLY have an input on.
2) What type of modifications are these designed to? Bad way to phrase it, but will they make much of a diffence on a near stock engine? Most of the applications I've seen these on are Turbo/super charges.
3) Is this a recommended upgrade? Any particular brand? I know AEM, Toda, Greddy.
4) I looked at the Toda reflashed, and it said it's for AP2's only. What if I have an AP1?

TIA guys.

PS: I've got $XXX.XX to spend on a stereo...... Just messing. I bet that shit gets old.
