I'm not sure I undertsnd what you're trying to do. The iPod is an mp3 player and a portable HDD, and you can put mp3s on it in two ways:
1 - make a playlist in iTunes and add song files to it, then add the playlist to the iPod sync list, then sync the iPod. The music will be playable through the iPod interface.
2 - use the iPod as a portable HDD, and drag song files or folders of files into it. The files cannot be accessed through the iPod interface, only a computer interface.
Maybe you're not making playlists correctly in iTunes? To add a playlist to sync with the iPod, you need to set it in iTunes preferences or click the little iPod icon in the bottom right of the iTunes window when an iPod is connected.
iTunes will display the playlists an iPod will synch in the left window with a drop down arrow, but confusingly, that's not how you add playlists to an iPod.

It would be easier. Unfortunatelly, Apple execs are idiots.
