Do a search for "rattle", you will find what you're looking for.

It could be the tray the softtop folds into(*you have to cut it into little squares), could be the trunk latch(*small strips around the stupid thing), licence plate(*just a good size piece on the back of it), could be the trunk lid itself(*in the triangle sections).
Do you have any pictures of your setup?

I would use Dynamat (*or that type of product) on all those areas(*in the ()'s I put how to install the mat in those area's in the above paragraph). If you still have rattles after that... I'll be surprised.

isolate the problem. identify if its coming from the left or the right side of the trunk. Then check if its above your or below you (when you stick your head in, etc. This is what I do and I usually find the problem unless the noise is from resonance than I have to sound deaden the hell out of my trunk.. usually its something hitting against something else.

You will find directions somewhere on the second page. It won't hurt to read the entire thread since you may find other ideas.

Good luck!

Yup you certianly can remove it if you'd like to, many people have done it. I'll try and find the directions for you.
What I meant by cutting it was to cut the dynamat (or something like it) into little squares and stick it to the underside of the tray. The underside of the tray is shaped in little squares. You can cut the mat to fit into the tray. That's what I did and I have no rattles what-so-ever.

This recent thread has some information about removing the tray:

There are others, too, but I don't have any links handy.
