Someone who did this reported that, over time, the convertible top sagged more and more into the area below where the well/tray was. I don't remember if this person returned the tray to its proper location or is just living with the sag.
I've removed my tray so, for sure, it's something I'll be watching out for.
It was me. I cut a hole into a perfectly good tray. I did not have a problem with rattles though. I did this when i installed the system in anticipation of rattles. I also wanted to port the trunk into my cabin for sq and to allow my amps to breathe a bit. photos will help explain the story.

I also cut the spare cover to show off the amps and give them some air. This also ports the trunk and reduces rattles. (looks stock, too)
Guys, you can always try a quick fix first. Find something to stick between the spare tire (or the middle area between fuel tank and spare tire) and the rear tray. I have used a phone book for this in the past and it worked well till I upgraded my sub/amp again ;-) What this will do is push the tray up a bit and keep it from rattling.
