I wonder if I install a 12" woofer into the trunk, would the sound pass through into the car?
Would the vibration rattle the top?

The top doesn't rattle, but the tray it rests upon does. The car is almost completely silent when the top is down, even with a gracious amount of volume. Some neoprene stripping (around $4) applied any where you find vibration will solve the problem. With a large amplifier, you will have more than enough sound to play with, even with a single 12". I would recommend using a dual voice coil 12", and draw more power from the amplifier.

 

I have a 10" sub. My lock on the center console rattles. You block it out after a while.
